The frontal area is really not the issue. In high speed aircraft, the "coke 
bottle" rule gives minimum drag (constant cross section area on the fuselage 
(look at a Learjet). If you have flow separation because of an increase in 
frontal area, then you will have additional drag. The transition on these 
windows needs to be gradual to avoid that. Look at the 747 upper fuselage for 
example.
