Hi Troy, there are those of us who have been there and dun that!

Drilling the wing and flap roots for the lift pins. Get hold of a spirit
level bubble, and bond it to you drill so that it shows when the drill is
level. That will take care of the Z (vertical) axis. Use a long drill and a
ruler or tape to measure the back of the drill's center line from the spar
to keep the drill axis parallel to the spar. The long drill makes it easier
to be accurate.

Then set up the wing and flap for drilling at the correct dihedral angle. 

The hard points, as you say are too often in the wrong place. Easiest is to
grind off the skin, remove the hard point [plate. (not difficult, a sharp
tap with a chisel will dislodge it.) extend the recess as necessary and
flox in a new hard point. You could reuse the old one and fill the gap with
fom but I just used a bigger hard point.
