I've never heard of any instance where FAA denied certification solely
for this reason.  FAA says (in AC 20-27D) that the log is to show
"construction has been accomplished in accordance with acceptable
workmanship methods..."  Like a visual inspection of the A/C can't.  I
believe what they really want is proof you built it, not a hired gun. 
It also helps them where there's multiple builders, to show the full
amateur-built trail and who should be given the repairman's
certificate if one is requested.

I use M$ Word and a digital camera.  Anything done on computer can be
printed out, signing/dating each page (as AC 20-7D suggests).
